This was a very helpful article but I'm having problems applying it to real world examples. I'd like to build a server that a real browser (e.g. IE5+) could connect to. I have a certificate from geotrust and I've put it in the keystore, but when I try the application I get a "no cipher suites in common" even though I appear to have almost everything.

Looking at the two certs (the homegrown vs. the commercial) I notice two differences - the version (homegrown=V1, commercial=V3) and the Signature Algorithm (homegrown=md5RSA, commercial=SHA1RSA).

Is there a reason why your examples wouldn't work with 'real', i.e. commercial, certificates?
